Is there any setting to disable the system controls such as minimize, maximize and close a window using the X ?

No such setting, but probably there will be some utility to do that for a window.

When i attempt to use the system controls to exit out of VDOS i do get a message that says "One or more files are open" and refuses to exit the application. I can exit from the DataFlex but the system controls do nothing.

I missed this message.
The “One or more files are open” message is a safeguard you won’t close the vDos window at that moment. So the application wouldn't be able to close and eventually update its open files. There’s no option to disable this.
The Minimize button should just work, the Maximize button has no function. If you want the vDos window ‘full screen’, Alt+Enter will do that, and you would have to know this key combination since there’s no caption bar in ‘full screen’.
