Happy New Year one and all!
I have a vague memory that it is possible to kick off vDos with an autoexec file that has an extension other than txt. e.g. autoexec.op1, autoexec.op2
I have scanned through the various message boards and help files and cannot find any reference to this so maybe it is a product of my over-active imagination!
If it cannot be done then I can get round it by having multiple vDos folders, each with its own autoexec.txt.

vDos only looks for autoexec.txt and config.txt. If you have more applications to run, you can indeed copy those two files to another directory (for instance that of the DOS app). Copy the vDos shortcut, and change the Start in directory accordingly.
