I have a program that uses the CTRL+END shortcut, so having that be the shortcut to exit and go to the DOS prompt makes vDos unusable to me. Is there any way to change the default keyboard shortcuts of vDos?

There’s no such shortcut in vDos. Only Win+F11/F12 and eventually Ctrl+V have a function.

Ctrl+E doesn't have any special function in vDos, and doesn't go back to the command prompt in any program that I've ever used. Something in your program (or maybe in your Windows system, though that's unlikely) is responding to Ctrl+E, but it isn't vDos itself.
